The video-sharing site's 'sacrilegious content' was the reason behind the YouTube block, though users will continue to find that links considered objectionable are inaccessible.
Facebook group 'Everybody Draw Mohammad Day' led to the site's ban, which is expected to be in place until 31 May at least.
'We have lifted the ban on only that part [of YouTube] which is not displaying any sacrilegious or profane material,' IT secretary Naguibullah Malik confirmed to Reuters.
Pakistan previously banned YouTube in February 2008 in a similar protest against 'blasphemous' cartoons featuring the Prophet.
